Actually, that might be my favorite thing about the story, the complex and nuanced direction their relationship has taken. It would be way too easy to let John just fall in love without baggage, and I'm glad you're not taking the easy route. As painful as it was, thank god Sherlock has been made to see the full situation, because John was certainly never going to clarify things.
And speaking of John, now I'm wondering how this story will resolve. Because John escaping, yes, I'm sure that will happen and it will be nice. And maybe they can take Molly with them. And Harry. But you've set up something far more complex than a kidnapping, because John isn't just a prisoner; he's helping prisoners, and even if that's completely messed up, will he be willing save himself? Sherlock, in his situation, would just escape with no moral dilemma. But I can't help feeling like John has just been made responsible for the welfare of a village, and it's going to be hard to walk away from that responsibility.
